- The sequencing of archaic genomes over the past decade revealed that all present-day modern humans outside of Sub-Saharan Africa share 1 - 2 % of their genome with Neandertals. The date of this interbreeding was estimated from present-day genomes to be somewhere around 50 thousand years ago. However, the duration of the interaction between modern humans and Neandertals remains unknown. Recently genomes from early modern humans from Europe were sequenced and showed that some of them had received additional Neandertal ancestry. This highlights that the interbreeding could have been a more complex process instead of a short, one time event. In chapter one of this thesis describes a statistical method that can not only infer the time of the introgression event but also its duration. The method is tested using simulations and applied to present-day genomes. The estimates of the duration are very imprecise due to biasing factors when using present-day genomes. However, the simulations showed that power is gained to estimate the duration when sampling closer to the introgression event. The second chapter of the thesis presents a catalog of Neandertal ancestry segments inferred from 59 ancient and 275 present-day individuals. This catalog enables a more detailed characterization of the introgression event and its genetic consequences. The introgression time is found to be one shared period of gene flow between Neandertals and all non-African modern humans that lasted for around 7,000 years and peaked 47,000 years ago. It was shown that most of the landscape of Neandertal ancestry observed in present day individuals formed rapidly after the introgression event.
